I think that Malware - regarding website is usually malicious (bad) code which may or may not collect some information, download some application or tracking code to computer.

Usually some custommer report me that he got antivirus warning about my site so i ask him about details on that topic. Then search google for what he sent me.

Also you can discover your site has malware from google search results, in that case google can help you determine what file is infected and how to remove malware. Use also Google Webmaster tools and add your site there. There is Malware section which will help.

What I did is that I have reinstall wordpress on the sites that are affected by this malware. Its very fast. I suggest you to stop transferring files using ftp programs because your website is very vulnerable for the malware.
