It is difficult to advise you as we don't know on which platform your site is running currently like Wordpress, Cakephp, Joomla or in other programming languages. So first please clear your question.

Next thing, if your site is using Wordpress, please try these anti-hacking plug-ins to secure your website:
1. Better WP Security
2. BulletProof Security

To prevent any type of website from hacking threat you must need to check your website hosting server and i think hosting website on Linux or Unix server is the best option as it provide a various security and encryption option and we can host various kind of website developed in different platform using Linux server and we must care of permission given to the directory of the server system in which website content resides we must provide restricted access like only admin user can access those directory, if you are using Linux or Unix Server the root user must be disabled on it, prefer to use SFTP instead of FTP and use secure shell for remote login these practice and precaution can help you in making your website secure.

As johnSmith says, its certainly about server software which should be up to date without holes. So its about your hosting company.
Next thing is your script, your content management system which need to be up to date. Usually outdated software is found by hackers and abused its well known holes.

1. Set the stronger password for website admin page.
2. Install iptables
Firewall is the essential part of server configuration. To install iptables is the best choice for server security.
3. Install SSL certificate
SSL certificate is a standard technology for establishing a secure connection between browsers and servers and protecting from the hacker attack.
4. Install the security plugins
Install WPS hide login plugin to change your login URL, which makes the attackers difficult to find the login page. Install the security plugin like Wordfence security which is WordPress firewall and security scanner.
